I recently purchased Deluxe Windows hosting through GoDaddy. I have 2 Domains with them as well.
I have has the sites on a university server, so that they were directed to that server.
I successfully uploaded the sites through Plesk. I "undid" the direct to the university server for one a while ago and it works fine. (Changed DNS to default) I just tried the same procedure for the second website and the default DNS is not working. It is still on he old website. Is there something else I should be doing? Should I take down the index file from the old server first?

If the domains and hosting are in the same account, setting the nameservers to default should take care of it. This involves a change to the DNS which can take 1 - 48 hours to resolve.
Make sure the domain has been added to the hosting account.

If you're still having troubles you can make sure the primary A record is pointing to the proper IP address for your hosting plan.
